I have a question about whether it's OK to put 3.3v into the SYS port? I read on the Spirit System's Manual online that you should NEVER put voltage into the SYS or AIL/ELE/PIT port either. But when I hook up the FrSky Integration Cable to my XSR and add voltage to it from AUX1 on Spirit Pro, it shows 3.3v output on the red side of the cable. Is this OK?

Usage FrSky integration cable is - of course, correct. If you will use it as described in the manual, there will be no issue.
Connecting anything else could result in a bad outcome.
3.3V is signal voltage.
